can the Primary Side Content box's be deleted they look bad

Yes just go to the primary editor or web page manager and delete the code for the side boxes or click on the visual editor side and delete the boxes.

The Primary Side Content is part of a Website Wizard design. Please don't be telling users to edit their Wizard designs with the Visual Editor. Any edits made with the Visual Editor will be overwritten when the "publish website" process is used.
